chore: bump the MSRV pin to Rust 1.99.0 - #102
Conversation
Align the toolchain, CI, package gate, Docker image, and docs that name the pin with the Limen-Neural stack. Rust 1.99 deprecates AtomicU64::fetch_update, so the test clock uses try_update. Co-authored-by: Raul Cardenas Montoya <montoyaraul34@gmail.com>

This PR performs a clean, mechanical MSRV bump from Rust 1.98.1 to 1.99.0. All 13 changed files have been reviewed.
Version pin consistency — Cargo.toml (rust-version), rust-toolchain.toml (channel), all four CI job toolchain values, the Python qualify-package script (CARGO constant and the rustc probe), .devin/blueprint.yaml, and the Dockerfile base image are all updated to 1.99.0 with no stale references remaining.
AtomicU64::fetch_update → try_update (src/health/clock.rs) — The replacement is semantically correct. Both methods drive the same CAS loop; try_update is the non-deprecated form introduced alongside the deprecation of fetch_update in Rust 1.99. The Some(current.saturating_add(add)) closure is unchanged, so the saturating advance behaviour is preserved.
No logic errors, security vulnerabilities, crash risks, or other merge-blocking defects were found. The PR is ready to merge.

Cargo rejects a 1.98.1 build of this checkout. Point run.sh and the reproduction steps at 1.99.0, and spell out MSRV on first use in AGENTS.md. The delta replaces the rust-lld linker workaround with libzmq alignment defines (HAVE_POSIX_MEMALIGN, ZMQ_CACHELINE_SIZE=64) applied via a new .cargo/config.toml [env] block, bumps the corpus-ipc cache key to v2, and simplifies the CI test step.

Pass the posix_memalign defines as per-triple compiler flags so caller CFLAGS stay intact and Windows builds are left alone. Document that an external dependent must set those flags itself, fail fixture cleanup unless the directory is already gone, and record the 1.99.0 reproduction pin as a usefulness protocol deviation. This delta switches the libzmq alignment defines from a force-set global CFLAGS/CXXFLAGS to per-target CFLAGS_<triple>/CXXFLAGS_<triple> entries, makes the CI gate append to caller flags instead of replacing them, and documents the external-consumer limitation of .cargo/config.toml scoping.

Require Rust 1.99 and prevent ZeroMQ crashes in corpus-ipc builds
What Changed
corpus-ipcbuilds apply alignment settings on supported Unix targets, preventing a ZeroMQ crash with Ubuntu 26.04 and x86-64-v3 GCC. External projects that depend on the daemon must apply the documented settings themselves.Impact
✅ Consistent Rust 1.99.0 build requirements✅ Fewer corpus-ipc crashes on Ubuntu 26.04✅ Clear setup instructions for external corpus-ipc builds💡 Usage Guide
