Summary

MANA's documentation moves from the GitHub wiki and readthedocs to a website whose source is in doc/. GitHub Pages serves it at https://mpickpt.github.io/mana/. The source is with the code, so one pull request can change the code and its documentation together.

  • doc/ holds the pages, updated for 1.6.0: a quick start, installation, a user guide, a developer guide and the publications. They use Jekyll and the Just the Docs theme, as DMTCP's website does, and a loose form of ASD-STE100. The release notes stay in CHANGELOG.md and the GitHub releases.
  • .github/workflows/website.yml builds the site for each pull request that changes doc/. After each push to main that changes doc/, it also deploys the site.
  • The developer guide lists doc/ in the source tree. It asks that a pull request update each page that its change makes wrong, and tells how to see the pages on your computer.

The same pages, with a release notes page that this PR leaves out, are live now at https://mpickpt.github.io/mana/, from the repository mpickpt/mpickpt.github.io, until this PR is merged.

After the merge

  1. Set Settings → Pages → Source of this repository to "GitHub Actions".
  2. Run the "Website" workflow (or push a change to doc/), so that the site comes from doc/.
  3. Cut mpickpt/mpickpt.github.io down to its page at https://mpickpt.github.io/, which sends the reader to /mana/.

The URL stays the same, so the README and man page of #562 need no change. #550's release checklist says to update the website in doc/, including "The current release" on its home page. The wiki is deleted after the 1.6.0 release.

Merge Risk: Moderate · previous review 8364d

Correct the checkpoint preservation and restart instructions before merging: following them can leave users without a usable checkpoint or target the wrong job. The planned hosting migration and manual release-archive procedure do not independently block publication.

Copy only a completed checkpoint.

Copying during a checkpoint can save a .temp file, which makes mana_restart reject the archive. Wait for the checkpoint to complete before copying. Prevent periodic, application-initiated, and manual checkpoints until the copy finishes.

Document the full make tidy deletion scope.

make tidy recursively deletes every ckpt_rank* path, including unrelated paths such as ckpt_rankings. Update the documented pattern and identify the recursive deletion.

Suggested documentation fix

-| `make tidy` | Deletes the checkpoint files in the top directory: `ckpt_rank_*`, `ckpt_*.dmtcp` and `dmtcp_restart_script*`. |
+| `make tidy` | Recursively deletes `ckpt_rank*` files and directories in the top directory. It also deletes `ckpt_*.dmtcp`, `dmtcp_restart_script*` and `dmtcp_coordinator_db-*.json` files there. |

Clean the example when switching MPI libraries.

After a switch from MPICH to Open MPI, make -C examples can reuse the MPICH-built ring. Running it under MANA can hang because its MPI handles do not match. Run make -C examples clean before rebuilding the example.

Describe reconstruction order per rank.

A rank can create a datatype that another rank does not. The ranks then have different descriptor sequences. Limit the cross-rank ordering requirement to collective communicator reconstruction.

Suggested fix

-The order is the same on all ranks. This is necessary, because some
-constructors are collective: all members of a communicator must make it in the
-same order.
+Each rank reconstructs its own descriptors in creation order within each kind.
+Datatype descriptors can differ between ranks. Communicator reconstruction
+uses collective calls, so participating ranks must execute matching calls in a
+compatible order.

- Line 42: Update the boundary description and diagram to show that upper-half
mmap, munmap, and mremap operations also cross into the lower half, rather than
describing the boundary as MPI-only. Link the description to the memory section.

to state that, in blocking mode, MANA drains point-to-point messages with
drainP2p() before waiting for blocked calls. Preserve the existing lower-half
closure behavior and make clear that the post-drain wait allows calls released
by the drain to complete.

- Around line 19-20: Update the testing instructions so the build step includes
the MANA coordinator before running the test harness; replace the documented
make target with one that builds both MANA and the tests, preserving the

guide to state that pull requests must target main and change doc/ for the
website build to run; retain the existing explanation of what happens after
merge.
- Line 34: Update the MPI launcher documentation to explain that Open MPI may
reject launches when fewer slots are available than the test requires, and
document the `test/autotest.py --launcher 'mpirun --oversubscribe -np {n}'`
invocation for those systems. Keep the existing default launcher description
intact.
- Around line 91-95: Update the testing guide’s test-authoring instructions to
distinguish C and Fortran protocols: retain the `test/mana_test.h` guidance for
C tests, and direct Fortran test authors to `test/fortran_p2p.f90` for progress
reporting, stopping, and failure handling. Leave the `E2E_TESTS` and
`E2E_FORTRAN` registration guidance unchanged.
- Around line 23-24: Update the `test/autotest.py` documentation to distinguish
tests that exercise restart: state that `init_thread` and `abort` run without
checkpointing or restarting, and that run-kind tests restart once only when
registered with `restart=True`. Align the cycle option and test-sequence
descriptions with this behavior so they do not imply every test covers restart.
- Around line 127-128: Update the testing guide’s description of the test

the job fails; tests that pass on retry do not cause the job to fail.
- Line 39: Update the --workdir documentation to describe Python’s
tempfile.gettempdir() default and explain that it may fall back beyond $TMPDIR,
including to other environment variables or platform-selected directories;
ensure the listed fallback behavior matches the implementation.

Review comments at @doc/developer-guide/virtual-ids.md:

members share the same gid and that virtual handle values are allocated locally,
so they may be equal or different across ranks. Preserve the existing
explanation of how rank 0 creates the gid.
- Line 67: Update the Generation row to clarify that its value wraps after 16
slot reuses, so a stale handle of the same kind can then match a new handle.
Preserve the table’s existing format and avoid implying generation changes
guarantee stale-handle detection indefinitely.

Review comments at @doc/index.md:

paragraph to match the documented build version, 1.5.0, until the release and
version metadata agree; keep the release-feature description unchanged.

Review comments at @doc/install.md:

select an MPI launcher compatible with the MPI installation used by `MPICC`,
`MPICXX`, and `MPIFC`; recommend `$MPI_HOME/bin/mpirun` or a compatible cluster
launcher instead of relying on whichever `mpirun` is found on `PATH`.

Review comments at @doc/quick-start.md:
- Around line 106-108: Update the quick-start instructions around `salloc` and
`bin/mana_coordinator` to tell users to enter an allocated compute node using
their cluster’s method before starting the coordinator; keep the launch steps
intact.
- Around line 55-57: Update the coordinator documentation to warn that non-Slurm
jobs sharing an account must not run concurrently: a second coordinator can
overwrite `~/.mana.rc`, causing `mana_status --checkpoint` to target the wrong
job. Advise users to run these jobs sequentially.

Review comments at @doc/user-guide/checkpoint-restart.md:

instead of --checkpoint, so users can wait for checkpoint completion before
stopping the job.

Review comments at @doc/user-guide/clusters.md:
- Around line 54-55: Update the checkpoint recovery instructions around the
ckpt_rank_0 check to explain how to identify an unusable checkpoint, including
one left with a .temp file, and move the rank directories aside before
submitting a fresh job; clarify that resubmitting would otherwise select
mana_restart and fail repeatedly.
- Around line 81-83: Update the multi-node restart guidance near the
`mana_launch` and `mana_restart` discussion to distinguish coordinator-file
discovery from checkpoint-image availability. Explain that checkpoint
directories must remain accessible to every restarting rank across allocations,
and mention shared storage with `--ckptdir` and `--restartdir` as an example.
- Around line 61-63: Revise the checkpoint warning around `mana_restart` to
qualify the incomplete-checkpoint guarantee: with experimental forked
checkpointing, a time limit can leave images from different generations without
`.temp` files, and `mana_restart` may accept them. State that the absence of
`.temp` files does not prove the checkpoint is complete.

Review comments at @doc/user-guide/commands.md:
- Around line 36-40: Update the DMTCP options statement in the MANA command
documentation to clarify that most options work but
--enable-unique-checkpoint-filenames is unsupported because mana_restart does
not search its generation subdirectories; preserve the surrounding explanation
of options MANA sets itself.
- Around line 157-158: Update the configuration-file documentation to explain
that an empty SLURM_JOB_ID causes mana_coordinator to use ~/.mana.rc while
mana_restart and mana_launch look for ~/.mana-slurm-.rc and may fail if it is
absent; advise users to unset SLURM_JOB_ID when it is empty.

apply only to functions listed in `mpi_unimplemented_wrappers.txt`, whose
generated wrappers stop the program. Clarify that other unsupported features may
have incomplete wrappers that return without correct results, using
`MPI_File_get_view` as the example, and remove the blanket claim that
unsupported functions always stop without producing incorrect results.

Replies to the 7 findings in the body of the review. All are fixed in 4c0660b.

  • doc/install.md 66-68, save the checkpoints before make clean: the change of MPI library is now three steps, and step 1 copies the checkpoints that you want to keep.
  • doc/install.md 66-68, clean the example: step 2 also runs make -C test clean, make -C examples clean and make -C bench clean.
  • doc/install.md 104, make tidy: the row shows ckpt_rank* and adds dmtcp_coordinator_db-*.json.
  • doc/user-guide/checkpoint-restart.md 82-84, copy a complete checkpoint: copy it after the checkpoint is complete, and before the next one starts.
  • doc/developer-guide/virtual-ids.md 125-127, the order per rank: only communicators must be made again in the same order on all members. Groups, datatypes and operations are local.
  • doc/developer-guide/wrappers.md 123-125: a new rule says that a non-blocking collective wrapper makes its request with new_virt_collective_request().
  • doc/developer-guide/testing.md 134-136: the page gives --shm-size=2g for MPICH. The Containers section of doc/install.md gives it too.

MANA's documentation moves from the GitHub wiki and readthedocs to a
website in doc/, which GitHub Pages serves at
https://mpickpt.github.io/mana/. The source is with the code, so one
pull request can change the code and its documentation together.

- doc/ holds the pages: a quick start, installation, a user guide, a
developer guide and the publications. They use Jekyll and the Just
the Docs theme, as DMTCP's website does, and a loose form of
ASD-STE100. The release notes stay in CHANGELOG.md and the GitHub
  releases.
