Part of the software-factory setup in OpenMS/streamlit-template#432.

  • app.yaml describes UmetaFlow in the template's spec format:
    • Workflow: the umetaflow workflow, with every TOPP and python-tool step in order. Re-quantification, SIRIUS, GNPS and annotation are marked optional.
    • Also: the results pages, and sync.app_owned, which lists this app's own modules (src/UmetaFlowTOPPWorkflow.py, src/plotting/*, src/stats.py and so on).
    • Checks: it passes python -m utils.app_spec from #432.
  • .github/workflows/template-sync.yml is the same file as in #432. It runs weekly.

What to expect: this repository shares no git history with the template, so the first scheduled run will open an issue saying the first sync must be a manual git merge --allow-unrelated-histories. The sync-from-template skill covers that step. After it, the weekly job can merge on its own.

Optional: set a TEMPLATE_SYNC_TOKEN secret so CI runs on the sync PRs.

Summary by CodeRabbit

  • New Features
    • Added automated template synchronization, with updates proposed for review and manual follow-up flagged when conflicts or unrelated history prevent syncing.
    • Added an app configuration for mzML input, feature detection and linking, result views, and optional re-quantification, export, and annotation steps.
    • Configured Docker Compose deployment for Windows.

app.yaml records this app's identity, inputs, workflows, result pages,
deploy targets and the files it owns (sync.app_owned), in the format of
OpenMS/streamlit-template#432. .github/workflows/template-sync.yml is
the same file as in that PR: every Monday it merges the template and
opens one template-sync PR, or an issue when a template-owned file
conflicts.

Reads sync.app_owned from HEAD before merging, keeps an explicit empty
list, counts human merge commits and pushes with a lease.

Walkthrough

The change adds an app.yaml specification for UmetaFlow and a scheduled or manually triggered workflow to sync the app with its configured template. The workflow handles app-owned conflicts and reports successful merges, human commits, unrelated history, and unresolved conflicts.

Changes: Template Sync and UmetaFlow Configuration

Layer / File(s) Summary
Define the UmetaFlow app
app.yaml
The specification defines template settings, app metadata, mzML input, workflow steps, result views, pages, deployment settings, and app-owned sync paths.
Configure and evaluate template sync
.github/workflows/template-sync.yml
The workflow defines schedule and manual triggers, permissions, concurrency, and template settings. It checks repository history and sync-branch commits before attempting a merge.
Resolve app-owned conflicts
.github/workflows/template-sync.yml
On conflicts, the workflow keeps or removes the app’s version of app-owned files. It abandons the merge if template-owned conflicts remain.
Publish or report sync results
.github/workflows/template-sync.yml
The workflow pushes successful merges and creates or updates a pull request. It reports human commits and creates or updates a manual-sync issue for unrelated history or unresolved conflicts.

The sync job can overwrite manual merge work and fail without opening its expected issue when app.yaml conflicts. Correct these paths, protect concurrent pushes, and complete the token permission instructions before merging.

I’m a rabbit with a template to chase,
I sniff out the branch and follow its trace.
App-owned files stay tucked in their place,
Clean merges hop into a pull request space.
When conflicts remain, I leave notes to embrace.
Then I nibble a leaf and bound from the case.

The push uses --force rather than a lease tied to the earlier human-commit check. A human push between that check and this command can be overwritten even though the workflow promises not to overwrite human work.

The newly pushed human commit disappears from the remote sync branch.

This can occur when: A maintainer pushes to template-sync after the workflow fetches it but before the workflow pushes its merge.

Review comment at @.github/workflows/template-sync.yml at line 161:
Update the push in the workflow after the human-commit check to use a
force-with-lease condition tied to the remote branch state fetched earlier,
rather than an unconditional force push. Preserve the workflow’s behavior of
refusing to overwrite human commits pushed after that fetch.
