build-desktop-app.yaml now has one build job, a matrix over Windows, macOS (arm64) and Linux. Every platform runs the same steps: stage OpenMS, stage Python, copy the app, package (electron/scripts/package.sh), install, smoke test and e2e test.
The new openms.yml job resolves the openms: input. A released version is downloaded. Any other branch or commit is built from source on all three platforms, once per commit, and cached. openms-windows.yml is removed.
UmetaFlow keeps its own APP_NAME, TOPP tool list, copied folders, compileall of src only, and its e2e scenario tests/e2e/electron-workflows.js.
Visual changes
None in the app itself. The CI run's electron-e2e-screenshots-<platform> artifacts hold the e2e screenshots.

The kind jobs and ci-assertions.sh named the storage namespace
template-app-storage literally, so a fork that renamed its storage tier
as k8s/storage/kustomization.yaml asks broke its own CI, and a fork that
kept the names shared a namespace and cluster-scoped StorageClass with
every other fork on the cluster.
- build-and-test.yml reads the namespace from k8s/storage/kustomization.yaml
- ci-assertions.sh derives CI_ASSERT_STORAGE_NS the same way
- new static assert_storage_names_match_slug compares all eight storage
names with the prod overlay's namePrefix
- configure-k8s-deployment gets a mandatory storage identity step and a
warning that renaming a live deployment is a migration

app.yaml says what an app is (identity, inputs, workflows, result views,
deploy targets, app-owned files). utils/app_spec.py validates it against
utils/app_spec.schema.json and against settings.json, the k8s overlay
namePrefix and the storage namespace, so the names that were repeated by
hand have one source. The template's own app.yaml is the starting point
for new apps and for the template-sync job's app-owned list.

…set (#444)
input_TOPP() shows an "All N parameters (k changed)" button next to the
tool name. Its dialog lists every parameter of the tool, advanced ones
included and exclude_parameters left out, with a filter over name,
section and description and a "Changed only" switch. Each row edits the
value and offers "Default" when it differs from the effective default
(ini or custom_defaults) and "Preset" when it differs from the applied
preset: the value a built-in preset names, or anything a saved preset
(a full snapshot) holds.
Changes go to params.json through new ParameterManager methods
(set_topp_parameter, reset_topp_parameter, applied_preset_values,
get_topp_defaults). The tool's widgets on the page pick the values up
before they are drawn on the next full run; setting their session keys
from the dialog does not stick because the browser sends their old
values with the next rerun.

RunManager.import_zip() adds a run from the ZIP RunManager.zip() writes,
or a ZIP of a run folder: results, params.json and logs are kept, the
name, status and times come from run.json, and the run gets a new id (a
repeated name gets " (2)"). Every member is checked before anything is
written: absolute paths, "..", drive letters, backslashes and symbolic
links are refused, as is a ZIP larger than 20 GB unpacked or without a
results/ folder. It unpacks into a temporary folder that is renamed to
the run only when complete; unreadable parameters are dropped.
The runs list on the Download page and the empty Results page offer an
"Open a run from a ZIP" uploader; an imported finished run is selected
for the results pages.

* Desktop CI: one build job on Windows, macOS and Linux, then package
build-desktop-app.yaml had a Windows job (embeddable Python, PowerShell)
and a separate macOS/Linux job (python-build-standalone, bash) that did
the same work twice. Now one matrix job runs the same bash steps on all
three platforms:
- stage-openms.sh also stages Windows, from the openms-windows.yml zip,
and takes OPENMS_PACKAGE (a local .pkg/.deb/zip) on every platform
- stage-python.sh uses python-build-standalone on Windows too, which has
the headers and tkinter, so the embeddable-Python workarounds go
- package.sh is the only platform-specific step (NSIS, signed and
notarized dmg, AppImage), with the signing logic unchanged
- install-app.sh installs the result, then smoke-payload.js, the new
smoke-app.js and e2e.js run the same way everywhere
- installer artifacts are OpenMS-App-<platform> on all platforms

* Desktop CI: fetch Windows OpenMS in the build job like macOS and Linux
The Windows TOPP tools came from the reusable openms-windows.yml, which
GitHub can only run as a separate job, so all three platforms waited for
it. stage-openms.sh now downloads and unpacks the Windows release
installer itself (silent install, 7-Zip as fallback, Qt plugins and the
MSVC runtimes included), so every platform fetches OpenMS in the same
step and the config and build-openms-windows jobs go. openms-windows.yml
stays for source builds, whose zip goes in as OPENMS_PACKAGE.

Claude-Session: https://claude.ai/code/session_01FkEGengFwqzeVYN7rGGrrZ
* Desktop CI: one OpenMS job for all platforms, built only when needed
openms.yml replaces openms-windows.yml and the apps' separate Windows
and Unix OpenMS builds. Its openms input is a release ("3.5.0") or
[owner/repo@]ref. A release, or a ref naming a release tag, builds
nothing: the build job downloads it as before. Anything else is built
on Windows, macOS and Linux in one matrix job (Windows: vcpkg presets
when the source has them, else OpenMS/contrib; macOS/Linux: OpenMS's
tools/ci scripts) and the packages are cached by commit SHA, so a
later run of the same commit only restores them. The build job stages
the package through OPENMS_PACKAGE. workflow_dispatch takes an openms
input to try another OpenMS without editing the workflow.

Walkthrough
This pull request updates desktop app builds and packaging, application branding, TOPP parameter editing, and ZIP run import. It also changes image publishing and cleanup workflows.
Changes: Desktop build and packaging
Layer / File(s)
Summary
Resolve and build OpenMS packages .github/workflows/openms.yml, .github/workflows/openms-windows.yml
A reusable workflow resolves OpenMS releases or source refs, builds platform packages when needed, and uploads artifacts. It replaces the Windows-only reusable workflow.
Connect OpenMS builds to the desktop matrix .github/workflows/build-desktop-app.yaml, .claude/skills/release-app/SKILL.md, CLAUDE.md
The desktop workflow uses one Windows, macOS ARM64, and Linux matrix. It stages selected OpenMS packages, runs packaging and installed-app tests, and archives installer outputs. Release instructions now accept both supported tag formats.
Stage, package, and test platform apps electron/scripts/*
Scripts stage OpenMS and Python across the supported platforms, package installers, install apps, and run app smoke tests.
Image publishing and cleanup
Layer / File(s)
Summary
Use overlay image names and preserve tags .github/workflows/build-image.yml, .github/workflows/ghcr-cleanup.yml
The image build and save steps use the production overlay’s image reference. Cleanup excludes additional full and simple tags.
Application branding
Layer / File(s)
Summary
Resolve branding and apply it to the page .claude/skills/configure-app-identity/SKILL.md, src/common/common.py, tests/test_branding.py
get_branding() resolves theme-specific images and logo size with defaults. page_setup() uses the resolved page icon and sidebar logo. Tests cover branding defaults and fallback behavior.
TOPP parameter editing
Layer / File(s)
Summary
Read defaults and update parameter state src/workflow/ParameterManager.py, tests/test_single_parameter_reset.py
ParameterManager now retrieves defaults and applied preset values, and sets or resets individual parameter overrides. Tests cover persistence and widget-state cleanup.
Build and apply the all-parameters dialog .claude/skills/create-workflow/SKILL.md, src/workflow/StreamlitUI.py, tests/test_input_widget_seed.py
The TOPP page adds a filterable parameter dialog with changed-only display, default and preset comparisons, editing, and reset actions. Queued values are applied before widgets render.
ZIP run import

Summary
Validate and import run archives src/workflow/RunManager.py, tests/test_run_import.py
RunManager validates and imports ZIP archives with a recognized results layout. It normalizes imported run data and metadata, and rejects invalid or unsafe archives.
Expose import in run management src/workflow/run_widgets.py, src/workflow/WorkflowManager.py
The run interface adds a ZIP uploader and import feedback. The empty state for multi-run workflows also offers run import.

Resolve the ZIP resource limits, metadata validation, interrupted-run status mapping, and list-parameter handling before merging. Otherwise, an imported archive can exhaust application resources or break run pages, and parameter edits can save incorrect values. Smaller import and packaging issues also remain.

Exit 0 from a window close bypasses the smoke-test workspace check.
Closing the app window before the workspace marker exists calls quit(0). smoke-app.js accepts any exit code of 0, so the run passes without a workspace. The smoke-app.js header defines exit 0 as "the page has created a workspace." This path does not run in the current CI steps, which do not close the window. It can run when a window is closed during a smoke run.
Make the window-close path fail while the smoke test is pending. The change applies only when SMOKE_TEST is set and quit() has not started. The marker path still calls quit(0) directly, and quit() sets quitting before app.exit, so a re-entrant window-all-closed event still exits 0.

Update the window-all-closed handler so it exits with failure only when

event exits successfully.
Add a test for the implicit theme path in getbranding().
Add a test for the implicit theme path in get_branding().
get_branding() reads st.context.theme.type when it receives no theme argument, but no test calls it that way. Every call in this file passes "light", "dark", or "custom". A change that always selects the light images on this path would pass the whole file. Add a test that sets the mocked context theme and calls get_branding() without an argument.
The current implementation handles this path correctly, so this is a regression-coverage gap. The test changes mock_streamlit.context, which setup_function does not reset. Reset it there if later tests depend on an unset context theme.

Add a regression test for the implicit theme path in get_branding(): set the
mocked context theme to dark and light in turn, call get_branding() without an
argument, and assert it selects the matching logo. Reset the mocked context
theme in setup_function if needed to prevent state leaking into other tests.
Add a gettoppdefaults test with an INI file and a defaults override.
Add a get_topp_defaults test with an INI file and a _defaults override.
The only get_topp_defaults test in tests/test_single_parameter_reset.py writes no INI file. The method returns {} before it reaches the _defaults merge, so a change that drops that merge still passes this file. The current code returns the correct value, so this is a coverage gap, not a defect.
Add a test that writes ToolA.ini with the ToolA:1:param1 value set to 1. Set the ToolAparam1 entry in _defaults to 5. Then assert that get_topp_defaults("ToolA")["param1"] equals 5. The pm fixture stores _defaultsparam1 as 1.0, so the test must overwrite that value. The "All parameters" dialog and the reset control both use this default.

store, reset, and to_preset call show_on_page, which queues values in _all_params_pending. _apply_all_params_pending later moves those values into the page widget keys before the widgets are built. No test references show_on_page, _all_params_pending, _apply_all_params_pending, or _all_parameters_row. Removing the show_on_page calls would therefore leave the test suite passing, even though the page would stop receiving dialog changes.
Add a test that:
runs the dialog path that calls store (and ideally reset and to_preset). The store call reaches show_on_page only when set_topp_parameter returns true, so the test should cover that success branch. Build the StreamlitUI instance with object.__new__, as tests/test_preset_buttons.py does.

Add a regression test for the All parameters dialog-to-page handoff,
constructing StreamlitUI with object.__new__ as in tests/test_preset_buttons.py.
Exercise the store path with set_topp_parameter returning true, then call
_apply_all_params_pending for the tool instance and assert that st.session_state
contains the expected value under the page widget key formed from the parameter
prefix, tool instance name, index 1, and parameter name; cover reset and
to_preset too if practical.
Add a rerun test for a multiselect whose options shrink after its key exists.
Add a rerun test for a multiselect whose options shrink after its key exists.
seed in src/workflow/StreamlitUI.py:790-792 writes the saved selection only when key not in st.session_state. The multiselect branch passes its option filter only through that call (src/workflow/StreamlitUI.py:840-851). After the p-files key exists, the filter does not run. The new test, test_saved_value_no_longer_an_option_is_dropped (tests/test_input_widget_seed.py:48-65), renders once in a fresh session. It never reaches this branch, so a regression there would not fail the test.
Add a rerun test. Render with options ["a", "b"], change the options to ["b"], and rerun the script. Assert that no exception is raised. Set the expected widget value only after checking how Streamlit 1.51.0 handles an existing key whose selection falls outside the new options. The project pins streamlit==1.51.0, and that behavior determines the expected selection.

Strip quote characters from the overlay newName and newTag values.
The new step reads newName and newTag from k8s/overlays/prod/kustomization.yaml with awk '{print $2}'. awk returns the raw token, so a quoted YAML scalar keeps its quote characters. docker tag "$FIRST_TAG" "$name:$tag" then receives an invalid reference, and the image-build job fails. The base step hardcoded the image reference and never read the overlay, so this failure is new in this PR. Remove quote characters from both values before they are used.

Pin the contrib release in the Windows package cache key.
The Windows package cache key does not include the contrib release. A rerun of the same commit can restore a package built with an older contrib, and the run uploads it anyway. The cache restore at .github/workflows/openms.yml:136-141 keys on platform, repository, and SHA only. When the key hits, the contrib download at lines 317-328 is skipped. Yet gh release download at line 325 resolves the latest OpenMS/contrib release whenever windows-contrib is empty. Once the latest release changes, a rerun of the same commit restores the old package. The upload at lines 487-491 then ships it with no contrib check. Resolve the contrib release tag before the restore step, and include that tag in the key. Keep the per-commit cache, and let the tag change the key.

Reject a partial API-key configuration before notarization, or fall back to Apple ID credentials.
When APPLE_API_KEY_CONTENT is set but APPLE_API_KEY_ID or APPLE_API_ISSUER is empty, electron/scripts/package.sh still takes the API-key branch. It unsets the Apple ID variables first. The notarization hook then selects the API-key arguments with an empty key ID or issuer. Notarization fails and the build exits. Valid Apple ID credentials are not used. Validate all three API-key values before choosing this branch. Either fall through to the Apple ID branch when those credentials are present, or fail with a message that names the missing variable.

Decode byte list values in the "All parameters" dialog.
With the pinned pyOpenMS 3.2.0, list parameter defaults contain bytes. _all_parameters_row formats those items with str(v), so an unchanged list shows b'a'. Refuse Windows reserved device names in ZIP members.
_check_member accepts a member such as results/NUL. import_zip then writes it with open(target, "wb"). On Windows, that name can refer to the NUL device, so the result is silently discarded. Refuse reserved names (CON, PRN, AUX, NUL, COM1–COM9, LPT1–LPT9, with or without an extension) in every path component. Add such names to test_path_traversal_is_refused.

Unlocked read-modify-write in the TOPP parameter writers can drop an earlier edit.
set_topp_parameter and reset_topp_parameter read params.json, change one entry, and rewrite the whole file without a lock. Two sessions on the same workspace can interleave these steps. The later write then omits the earlier edit, and no error is reported. save_parameters uses the same unlocked whole-file pattern.

Convert read-time ZIP errors in import_zip into RunImportError.
import_zip checks only the ZIP directory before it reads member data. Two reads can fail on a damaged archive, and neither failure is converted:
The run.json read at lines 223-228 catches only ValueError. JSON parse errors keep the existing fallback to empty metadata.
The copy loop at lines 241-242 has no handler.
A member with corrupt data can raise zipfile.BadZipFile when its CRC does not match at end of read. Corrupt deflate data can also raise zlib.error, which is not an OSError. run_widgets.py catches only RunImportError around runs.import_zip(upload), so these exceptions reach Streamlit as uncaught errors instead of the "was not imported" message. The finally block removes the temporary folder after a copy-stage failure, so no partial run is created.
Wrap both reads so that they raise RunImportError:

Bound params.json size before extraction.
import_zip checks only the combined declared size of all members against max_bytes. No limit applies to a single member. A params.json close to the 20 GiB total passes that check. The member is copied to tmp in full, then read with read_text and parsed with json.loads. The except ValueError around the parse does not catch MemoryError, so one oversized member can exhaust process memory during the read or parse.
Reject an oversized params.json in the existing validation loop, before any member is written. The 64 MB limit is a suggested policy value, not a repository requirement. Set the limit to the largest parameter file the app must accept.

Consume the import notice on the results page as well.
After a finished ZIP import from the results page, run_import queues the _runs-{slug}-imported message and reruns. On that rerun, show_results_section takes the branch that selects the finished run. That branch skips run_import, so the message is not popped. It stays in session state until the Download page calls run_import.
Move the pop-and-render logic into a shared helper in run_widgets.py. Call the helper at the start of show_results_section, before its no-finished-run conditional. Call it from run_import in place of the current inline pop and render. The helper removes the key on its first call. Any later call in the same script run finds no key and renders nothing, so the message appears once. Pass the message payload and display format through unchanged from the separate correction.

The CodeRabbit findings on this PR are about code this merge brings in unchanged from streamlit-template: run ZIP import and export in RunManager/run_widgets, the "All parameters" dialog, get_branding, build-image.yml, package.sh and openms.yml. None of them is in UmetaFlow's own code. I'm not changing them here, because fixing them in one app's copy would make the next template sync conflict. The ones that hold up belong in a template PR, which reaches every app through the next sync.
Contrib release in the Windows package cache key (openms.yml): staying as is. A package built for a commit against the OpenMS/contrib release that was current at build time is a valid build of that commit. The source route also only runs for non-release refs, and only when the source has no vcpkg presets.
The build-full-app job of Docker Image CI fails here because the runner receives a shutdown signal while exporting the image layers. The same workflow is red on main (push run 41419336720) and on the open Dependabot PRs, so the failure does not come from this merge. The job was re-run once and failed the same way. No fix is part of this PR; the likely cause is the disk or resource limit of the hosted runner for the full image.
