Removed all files and scripts related to Singularity/Apptainer containers
Made barcode rewriting optional by introducing the
--enable_barcode_rewriteparameter (default: true).Renamed
nextflow.configtonextflow.config.tempand updated documentation to instruct users to copy and edit as needed.Updated all workflow and usage instructions in
