Bumps the ruff version and does major code cleanup.

This version of ruff comes with something like +400 rules enabled by default. They're not a bad idea, more of a painful bandage I would like to rip off all at once.

Bumping rough because >= 0.16.0 includes something like +400 additional
checks, by default.
Notebooks and scripts that failed before are continuing to fail. See
ClimateImpactLab#25
