Review and Improve general test coverage for TOM_Base

Test coverage has languished a bit recently, and we want to make sure that we not only have good coverage, but that we understand the coverage that we have.

Log in to coveralls to change success ranges.
Edit .coveragerc to omit files and individual lines from coverage calculaiton

Remove tests, and untested code.
Add tests for poorly covered code.
