PDBFixer only code path produces poorly-formatted cif files

Running prepmd without MODELLER on a cif file produces the following error:

openmm.app.internal.pdbx.reader.PdbxReader.SyntaxError: %ERROR - [at line: 23] Unexpected reserved word after loop declaration: loop

Not sure why it doesn't like having multiple loop_ blocks because other files have that and look fine. I have attached the offending file for reference.
